The currently used methods to quantify colocalization in fluorescence microscopy images determine its degree my measuring the overlap of pixel intensities in different color channels and are therefore essentially pixel-based. The biggest issue with pixel-based methods is their notorious dependence on background noise in the images. While this noise can be minimized to a significant degree using specialized software tools, it can still make an impact when using coefficients sensitive to it.
